Wilder humbled himself during his Sheffield United career by moving on loan to a total of 11 clubs until joining Halifax Town in 1999 when he ultimately hung up his boots.

Wilder began his managerial career with Alfreton Town. He took over as manager in late October 2001 and won four trophies in his first 27 weeks, including the Northern Counties East League Premier Division, the League Cup, the President's Cup, and the Derbyshire Senior Cup.

On July 2, 2002, Wilder returned to

Halifax Town

as manager. He took over from manager Neil Redfearn, who had taken over from Alan Little who left on 8 April after falling ill with appendicitis in March. At the end of the season, Halifax was relegated to the Conference.

Wilder was the manager of Halifax for over 300 games until the club was liquidated on June 30, 2008, at which point he joined former Halifax defender Alan Knill as Bury's assistant manager.

Wilder was appointed as the manager of Conference National team Oxford United on 21 December 2008 replacing Jim Smith, who had been caretaker manager following Darren Patterson's resignation, where he very narrowly missed out on a play-off place in his first season. Wilder's first full season in charge of Oxford began well, with the team leading the Conference table by five points with a game in hand by mid-season.

However, Stevenage overtook Oxford and went on to win the league and gain automatic promotion, relegating the Us to the playoffs alongside Luton Town, Rushden & Diamonds, and York City. They reached the play-off final by defeating Rushden & Diamonds and then overcame York City 3–1 to secure promotion to the Football League.

Wilder led Oxford to mid-table safety in their first season back in the Football League in four years. The squad finished 12th, in the top half of the standings, which was their best result in seven years. The following season, Oxford finished ninth, having dropped out of the play-off position they had held for the majority of the year due to bad form late in the season.

Wilder received the support of Oxford chairman Kelvin Thomas, ensuring that he will be retained as manager for the 2012–13 season. Despite failing to make the playoffs for the third consecutive season in Oxford's return to the League, and amid significant speculation over his future at the club, Wilder was offered and accepted a new one-year contract for the 2013–14 season.

He resigned as Oxford manager on January 26, 2014, with the intention of taking over at League Two rivals Northampton Town. Wilder was named manager of Northampton Town on January 27, 2014, and signed a three-and-a-half-year contract.

After taking over a club in League 2's relegation zone, Wilder successfully fought relegation to the Conference. Despite serious financial issues at the club, he led the team to a mid-table place in the 2014–15 season and then to the League Two title with 99 points the following season, despite players and staff not being paid in October and November 2015.

Following the departure of Nigel Adkins, Wilder was appointed as the new manager of his boyhood club Sheffield United on a three-year contract on May 12, 2016. Despite his lack of financial backing, he was able to bring in some new players during the pre-season, many of whom were free transfers.

He subsequently appointed Billy Sharp, a Sheffield native, as club captain. Wilder's League One management debut, on the other hand, got off to a shaky start, with only a single point from the first four games, leaving Sheffield United at the bottom of the table.
